How To Uninstall mgltools-pyautodock on jessie
To uninstall mgltools-pyautodock just follow these instructions.

Uninstall just mgltools-pyautodock
/debian/jessie/non-free///install/index.html Python implementation of autodock Debian 8.0 non-free/science 1.5.7~rc1+cvs.20140424-1
sudo apt-get remove mgltools-pyautodock
Which will remove just the mgltools-pyautodock package itself.
Uninstall mgltools-pyautodock and its dependencies
sudo apt-get remove --auto-remove mgltools-pyautodock
This will remove the mgltools-pyautodock package and any other dependant packages which are no longer needed.
Purging your config/data too
If you also want to delete your local/config files for mgltools-pyautodock then this will work.
Caution! Purged config/data can not be restored by reinstalling the package.
sudo apt-get purge mgltools-pyautodock
Or similarly, like this mgltools-pyautodock
sudo apt-get purge --auto-remove mgltools-pyautodock
